from the looks of things, your initial boxes were probably a series of rectangles that were drawn with the pencil tool? did you trace over the satellite image to draw the boxes initially?
whatever the cause, the reason you're having trouble with the push pull tool is because the faces of your box are not rectangular. push-pull cannot push into an acute angle - so my guess is that the faces of the box are forming an acute angle somewhere.
delete the box
then toggle the terrain off so that you're looking at the flat version of the satellite image
then use the rectangle tool to trace the building footprint
then pushpull the rectangle to get a box
if the building is oriented off-axis, use the axes tool to change the position of the axes to align to the building
then repeat the steps you used to texture the facade and draw the roof.
